Given you have the correct drivers installed for the mixer, and you already got that configuration screen in the first place
Basic MIDI mapping for controllers are done in the Controllers sections of the settings.
- The initial connection screen has nothing to do with MIDI mapping really - it just selects the audio configuration to use and might give the option to reassign the EQ configurations (regular frequency or stem controls)
- You most likely selected "Don't show again"
I think this may be reflected in the dontShowAgain setting - just delete the entry you see for the mixer, then unplug then plug it in again to see if that acreen shows up again

Do you see the picture of the controller in the Controllers section of the settings?
I assume you do from the audio config (your audio config seems to be right and can always change the audio config in the Audio section of the settings, so no need to panic). Once again, this is unrelated to MIDI mapping.
Go to the Options, search for dontShowAgain and take a screenshot

Green means fully connected/ready. I've not looked at it long enough to know if it turns grey or not.
I'm not sure why you are seeing two different entries in the Controllers tab for the device though.

It appears on my setup to turn green for around 3 seconds after receiving input and then it turns gray again.
Do you have other software to confirm that VirtualDJ is the issue (works in other software)?
Otherwise there are a few sites that you can test MIDI and HID in:

At a minimum it might be also worth trying a reinstall/repair install of the firmware and trying an alternate USB cable, too.
One thing of note:

I don't know how much of this applies to you seeming to indicate that the sound works, but the GUI in VirtualDJ is not reflecting changes made on your controller.
Does the mapping itself appear to be okay when you go to edit the mappings? Like do the keys show up and the action appears to have valid script in it if you check a few of the keys?

Just to add to the previous good list of details:
- Firmware + Drivers are probably first thing to check
That's for everything (CDJs 3000s + DJM-900NXS) - Making sure everything is correct in terms of your setup/connections
HID via Link
USB
The first picture didn't have CDJs listed in the Controllers tab so I assume you were connecting everything via Link then USB from mixer to computer.
Pay attention to things like
- How you connect
HID via link needs everything connected to a proper network switch (direct 2 point connections don't work)
Switch source selector on the Mixer to USB (A or B depending on which one your computer is connected)
- Proper startup sequence/other provisions for CDJ deck assignment (Control Mode = USB MIDI, manual deck assignment in Controllers tab if doing direct USB to CDJ (not Link)) - If you have verified those two and it still doesn't work, then go through actual hardware checks (cables, USB sniffing)
