I load a track on deck 1 and set playing, select automix in virtual and it starts playing on deck 2. Deck 2 has master button selected, hence why its loaded to this deck. On my old rx2 it would chose the deck that was playing and start automix . How do I get it to choice the deck that is play auto rather than manual on the decks.

You can set sutomix to use 1 deck or 2, its in the settings. It has nothing to do with what controller is being used.
